What are the real differences between the two pedals? And can I use the Bass MS with guitar ok? And still play, with good tracking, in higher registers on the guitar when using the Bass MS?

There’s just some different capacitors to make them work better with their respective instruments. You can use either one on anything.
Tracking is going to depend on your setup.
Thanks for the info. But I’m not 100% sure what you mean by “set up”. Are you saying different guitars & effects can make the tracking on the Microsynth(s) better or worse? I have read a good compressor can improve tracking for example. Anything else that would make tracking better on the Microsynth(s)? Thanks.
Different guitars and effects in front of the MS can make a difference. A compressor would likely be a big help.
